Visiting San Francisco

We are visiting San Francisco in August for a week. Other than touring Stanford University and UC Berkley. We would like to sightseeing. If we drive to Big sur and Redwood state park ( mystery point), is two days enough? How long does it take to drive 49 miles scenic drive in San Francisco? We will stay in the city for two days, where should we choose the hotel, union square or fishman's Wharf? While staying the city, we are not planning to drive, is public transportation convienent?

Also, please recommend some good seafood restrauant. Thanks in advance.
