If I were you, I would not give such a notice. It may give him a very hard time. What if he is scared and moves out?

The 3-day notice is a serious legal step. Do not use it unless you really want to use.  

He is making solid effort to pay you. A tenant pays his rent is a good tenant. Some delay like in your scenario is not a huge issue.
