I don't understand how come the OPT application was submitted so late. If I remember correctly, you should do it before graduation.

Anyhow, with regards to H1 petition, the preparation of documents at your end, and between the company and the immigration attorney take about 2 week. As long as the file is submitted to USCIS before 10/11, you are in status, no need to leave the country. There should be plenty of time.

Ask your ocmpany to do Premimu H1B processing which takes about 10 days to prove at USCIS. Then you are ready to start working.

Stop panicing, which does not help u at all. Do not cry during the phone conversation or meeting with your HR. You must talk to your manager and HR about the situation, tell them your problem, and suggest a plan of using premium H1b for you to start working asap.
Be calm. The point is how you can start working as quickly as possible, this is what your employer is interested, anything else is your problem, although u may get some cheap sympathy.
