I would always follow my direct boss' order, right or wrong. If she is as nice as you mentioned here, at this juncture, if you decide to stay, you should talk to her, tell her you'll do you best. There's nothing wrong to kiss someone's ass when you have an agenda. We all enjoy our asses to be kissed, right?
