Rational and emotional thinking

Rationally, your current boss either wants you to stay, or she wants you to leave. If she want you to leave, she can easily say good things about you to help the transfer. If she wants you to stay, she must like you enough to keep you. Either way seems fine.

Emotionally, she may feel you cross her by applying to another department without first consulting with her. She may want to punish you and make your life miserable.

Therefore, you need to go talk to her to undo her negative emotion and appeal to her rational analysis. You can start with a humble tone, stating that you tried as hard as you can but probably still short of her expectation. So you were thinking about transfering to another department to give her an opportunity to fill the position with someone better. Then you can discuss the positon you applied and ask for her opinion. At this point, she probably is analyzing the situation rationally. You can tell what is really in her mind, and decide what to do.

In the future, never put yourself in this situation. Always discuss with your current boss before applying to another internal position. Good luck.
