Please help with this confusion!!!

I am looking for a job since I am going to finish my PhD soon. I have applied some positions, the employer asked me for my references. After they checked my references, they reply to me with which your references are quite positive, but....., then I got rejected. But I don't know what is wrong with that. If the reference did not say good things to me, frustrated....
