Boston Hotel

Can anyone recommend a Boston hotel?  Will visit Harvard/MIT and do some sightseeing, but not sure whether to stay in downtown hotel or airport hotel.  Airport hotel is cheaper but don't know how to get around to get the subway from airport to different places in Boston.
