Your green card application is family based and it is has nothing to do with your job. As long as you get the J1 wiaver, you can file I-485 and EAD. Then, you can use EAD to work. You even do not need to bother your employer except your J1 waiver. The h1 applcaition has nothing to do with your family-based green card application.
