You can check all your ferry schedules there, from time to price. You can even book in advance (with a surcharge). Look at the map and select your routes. Suggest you look into the Sunshine Coast Pass (or something in that nature) if you have 3 days to do the Vancouver Island / Vancouver loop. Well worth doing.
Generally speaking, if it is a long weekend, I would suggest you book your ferry space in advance if you are going to bring the rental car - otherwise you will have to come real early to que up and may not even be able to get on the sail you want to.
May is still a little bit early weather wise - you probably will still run into fairly wet days.
Vancouver Island - can you be more specific which part of Vancouver Island you plan to visit ?
Up and down along the inlet side is all very nice.
Dont waste time to the Pacific Rim side - we have done that last Summer - it is OK, but nothing special, especially consider the time involved.
Also recommend you book B&B for your Vancouver Island stay. You can priceline some decent deals for Vancouver itself.
Biddingfortravel.com under Vancouver thread you can see the posts on current winning bids to have an idea.

BC Ferry has a very detailed website
