It is focused on your tooth and you are covered by a lead blanket so perfectly safe.  In fact, bacteria in your rotten teeth pose a much bigger threat to your baby.  Sometimes, it may cause miscarriage.  I had root canal and crown done during my first trimester and the baby is perfectly fine.
