A employee is transferring his H-1B from company A to company B, can company B run his pay-roll as soon as he hand in his transferring application?

-Yes.

 if his H-1B transfer is rejected after a few months, can he go back to company A and ask them to run his pay-roll again?

-Yes as long as the old employer has to ask USCIS to cancel the H1 yet.
