Time is indeed very rush for you, but you can file for the waiver because it is not expired yet, according to my experience, sometimes the Department of State manage the process based on the time left before J visa expiration, go ahead right now and you still have the chance.

3 years and a half is not a problem, many J-1 holders got waiver after their stay was prolonged to 3.5 years. good luck
