1.Do I need to go back to border to active my H1? May I do it in airport, such as JFK?
No,You can directly get I94 once you H1-B is approved.

2. I want to apply for greencard now. Will this affect my application for TN1 if I need it later?
After you submit your I-485,you can not return TN visa any more.
