Just make a new check with correct payment and send the rejected materials again with the payment to USCIS and everything will be OK. Please note that "Rejected" is different from "Denied". If the applciation is denied, you might "Appeal to re-open the case" or do something else. "Rejected" just means the applciation has not been accepted for processing due to some error, not "qualification" problem.
