Your situation is kind of complicated.

What you are concerned may be possible. To avoid possible questioning from USCIS, you had better not use it.

Are you still working on the same project with a new advisor or a different project. If you are working on a different project, then it is possible to use your former advisor's letter. Otherwise, forget it.
