Although the F-1 was filed at the time of being in status, it apparently the applicant was not in status at the time the application was being processed. Mostly (as I have seen) the application are approved in situation like above, while you showed me an exception. I don't know how appeal will work, and you may consult with an attorney.

You are also not in status right now, as affected by the denial notice of F-1.
