Yes, technically. But why do you need to get H-1b status from two universities? Do you want to work for them at the same time? If so, you can only ask them to file part-time H-1B for you. If you want to work for only one of them, you had better ask another not to file the petition for you because you do not want to waster another university money and time, and thus make them feel bad to you, right?
