I have a friend holding H1B being laid off by Company A, she didn't find a job until 20 days later with Company B. Company B filed H1B transfer request for her and the receipt date was 30 days after her being laid off. She eventually got the approval. She didn't have to leave US to get a H1 visa stamp on her passport and everything seems to work out just fine.

I don't know she was just lucky or there may be some time gap that INS allows for a person to switch job. One thing doesn't sound too comforting in your case is University B pointed out that you were out of status... But I hope everything will work out for you. Best luck.
