Usually company H1B have quota limited, but university H1B haven't. So whatever apply new and transfer, you need do same thing, there is no different. But you cannot work until you get approved. It seems you can start to apply H1B from April 1, but you can only work after Oct 1 if you get approved.

If company is non-profit institute, you can work without get approved.
