Read carefully the instruction of I-129表 before you act

If you,instead of your H-1B sponsor(new university),are requested to complete the I-129 form, then you might have to say "yes". As H-1B and AOS are legally allowed to be valid simutaneously, that should not hurt your H-1B transfer. This is just my personal opinion for your reference.
