apply H1B question

I'm currently in OPT, if I apply H1B, should I apply for 2006? or the company will take care of it? If in Oct, there are more space for 2007, can I apply for 2007 H1B?

It seems the HR does not like me, do you think he can hurt my chance of getting H1B and later on applying for green card?
