1. Yes. You summarize and emphasize your strengths in the cover letter according to the rules and the regulations.

2.Behalf of your employer, you do the cover letter.

3. Recommendation should be origial, but sometimes, fax copies are acceptable (e.g. from China).

4. Organize all the documents according to the points made in the cover letter followed by other personal documents (pspt, visa, etc).
