Based on the money you want to spend and wish for a bay window, you should call some nice hotels at those two districts to book directly. Otherwise, you may end up with a room you do not like. Grant Hyatt around Union Square is one of them

Why BART, not taxi if you are willing to spend over $200 a night in a hotel? BART is fine to reach SF, but you have to walk from BART station to hotel. That will be a hell of walk. Another option, hotel shuttle at airport.
