You can resign right now. You are legal to stay during H4 pending. Your boss can not hurt your application this time. There is no resons CIS denies your applcation if you are otherwisely qulified such a COS (change of status). What your boss can do is limited.
On the other hand, if you boss is so powerfult to make your application denied. He can also make your visa application or entry attempt, or your other GC application denied
