Actually, I didn't stay over night in 1000 Islands area when I went there 2 years ago since it was only about 3 hours drive from where I live at that time. It depends on where you live. I arrived at Alexandria Bay around noon and purchased cruise ticket. There are cruise of different hours. Try the 3 hours one. I think it is better than some short one. I then drove from Alexandria Bay to Cape Vincent and headed back at night. There are a few towns on the way. I know there are some state parks around that area.
Regarding Niagaria Falls, I suggest that you go there in the afternoon and stay till night so that you can enjoy the scene of both daytime and night. There were fireworks on some nights of the week. Try you luck!
