I do not know your departmental rule. But in most schools, you can change to Master program for non-theisis option. I do not see ur advisor can keep you out of school. Talk to ur department to see what the rule is.

And file h1B application right away. After USCIS received ur application, you are legal to stay here until they make the decision.
