Seem you try to include too many activities in each day which will exhauste you and your kid.
Day 1. forget about library or united nation; concentrated on down-town activities (ferry, wall street and ground zero).
Day 2. You may have to chose from either zoo or natrual history museum
Day 3. Spend a little more time in Metro-Museum. I would like to spend a whole day everytime I am in NYC.
If you are not 100% sure about subway system, use taxi. It will save you tons of time. Walk is great but not try to walk from wall street to Chinatown or from natrual history museum back to your hotel.
Wandering around Rockfeller Center or Time Square after street lights are on will be great experience.
