-In my opinion, based on the requirement in "3. list each beneficiary's prior periods of stay in H or L classification in the United States for the last six years" in H Classification Supplement to Form I-129, you had better report your H-3 time in the I-129. USCIS will not count it into your H-1b time when your employer choose "a. H-1B Specialty Occupation" in "4. Classification sought (select only one box)" part. Of course, if choosing "g. H-3" or "h. H-3 Special education exchange visitor program", then your H-3 time will be counted.
