Just talk to your school payroll and show it the tax code on J1 visa holders (who don't have to pay SS and other taxes). The tax code can be found on IRS' website.
Even if you have paid SS and Medicare taxes under J1, you can file return under the same IRS rule. Years ago, I worked under F1 and the company deducted SS and medicare taxes. My school's payroll lady told me that I did not have to pay those taxes under F1 status. She showed me the IRS rule and the form used to file the returns. I followed her instruction and got the money back. I forgot which form I filed but imagine it can be found on IRS website as well.
